Could be a number of things - my truck developed a squeak this summer - I couldn't pin it down for weeks - it turned out to be the driver's side rear seat not latching properly.

For some reason it bothers me that someone would lavish so much love on a Sidekick. There is a 1st gen. Rack available that has six tubes that run down the sides of the cap with flat steel tabs that bolt onto the edge of the bed using thae cap bolts. Can't find a pic though.

Full tint on three sides is a good idea too, you can't see into my truck during the day, let alone at night. If i do leave anything small and valuable in the truck, i put it under the front seats, that way someone has got to climb right in to search, not a smart move if you're a sneak thief.
