I hooked up a Sony HU in my '97, and I'm not sure about your specific wiring, but my "extra" wire was orange. I taped that one off. Luckily for me the previous owner didn't chop out the stock harness, so the $10 Walmart one worked. Where did you find the wiring diagram for your '98?

She looks pretty good! I am in a similar boat, I always wanted a mid-late 90's 4Runner, and now I have my '97 Limited. Mine looks to be in a little rougher shape than yours, but I can't complain. It will give me something to do for years to come, and for now, I don't have anything majorly wrong...
