You are exactly correct. The newer SR5 flares, identical to the limited style, is a "finished flare" and had no "cap" to finish the end like the flatter style flares using either the mud flap or the running boards... See the attached... That's the newer SR5 and you can see the running boards...

Sooo.... You have a CEL and problems.... But didn't check it cause the light was already on? First thing you always do is check the codes... Otherwise it's just a shot in the dark...

Your problem sounds like it's NOT SC related... Especially because you aren't throwing any codes typical with supercharger issues, and those pictures show proper vacuum hose routing. I almost wonder if your having an issue with the throttle body and maybe the tps. It sounds to me like your...
