Nothing wrong with charging a battery at all. It's the continued running of the truck on a know bad alternator that's not good. Without an alternator your going to damage a cell when you keep drawing it down below 12 volts which happens much soone then you think.
The symptoms are A typical for a bad alternator. Your battery rebuilt some surface charge after she sucked it dead by continuing to drive on a dead alternator. Stop making more work for yourself (tearing up your fuse box) and go buy a new (not reman) alternator.
Problem solved. Well almost...
Buy a new OEM alternator from the dealer. I wouldn't trust a reman. Price them online. Not cheap but a new stock alternator will go another 100k+ miles. Piece of mind my man. How much is it worth to know your wife isn't gonna be stranded because you tried to save a buck. The battery charging...
We recommend a brake flush when the fluid gets dirty or 100k miles. A whooping $99.00 including fluid. To the OP your getting bent over on a brake job. My dealer is very high compared to most for our flat rate and we only charge 269.95 for new OEM pads and turning the rotors. I cut my customers...
The JL shallow mount in the stock enclosure sounds great but I have WAY to much power for it even with the gain turned way down. My door speakers are super loud and the little guy can't keep up. I just ordered this to compliment the rest of the screaming system I now have.

If you haven't bought anything yet I'll make a smoking deal on a full set of stock speakers out of my garaged low mileage 06. They are the JBL synthesis models. I just did a full blown system swap. If the dash speaker isn't hard to remove I'll pull it also for you.
Don't be scared to use heat. You'd be amazed how easily stuck bolts come loose when hot. I second the above statement also. Your power steering rack is leaking. If that truck rolled into my service lane at work I'd be selling you struts and a rack LOL
Mine is up by the rear view mirror. It's a relatively new Pioneer Bluetooth setup and the people I've talked to several people over it and they all say it sounds great. You don't have to tilt your head or raise your voice LOL
Thanks for the inspiration of the JL sub by the OP. It took awhile but I found the exact same JL sub he used. We're going to be doing a full synthesis removal on Monday and replacing it with a Pioneer app radio 3, mb quart speakers front and rear powered by the new Alpine PDX v-9 digital 5...
Gathered all my gear for new full stereo system replacement. Pioneer app radio, mb quart 6.5 components front and coax rears, JL shallow mount 8" sub and an Alpine PDX-v9 amp to run it all. Just waiting for the speaker adapters to show and I'm ready to get it installed.
Ordered my Borla exhaust ;) finally had a v-8 runner come into the dealer today with a system on it. Was sold as soon as I heard. Gonna be awhile before it shows but I got it for $600.00 (thumbs up)
That actually a good price I'm a service advisor for a local dealer. I get $1200.00 for that job ALL DAY LONG. We are located in north palm beach and a very affluent area but I don't budge on that price much. Sold one with to a customer just yesterday on an 05 with 78000 miles because he needed...
16 in town 17-18 on the highway if I keep it below 73mph. V-8 2wd with stock sized tires
I'm quite content with this considering I came from a wheezy 3rd gen that was noisey and rode like ass.
Extra TQ and silly quiet? I'll trade that all day long for a measly mpg or 2 from the v-6 faithfull
Had this done on most of my cars in the past sadly I now wear RX polarized sunglasses and no matter how high quality the tint I get the odd rainbow effect otherwise I'd have tinted the front on my latest T4R.
My only advice is don't go any darker then 50% or your going to have problems at...
