I think replacing the entire engine may be a bit drastic, no? If it is a cracked head, you could probably find one at a junk yard for fairly cheap and rebuild it. If it's a mildly warped head you could have it resurfaced (ground flat), and rebuilt. If it's a head gasket, then replace the head...

Sounds like extra work and possibly wasted ATF. The system circulates all of the fluid any way, what would be the difference in putting new ATF in the pan vs. pouring it in during the flush?

On a side note, I wouldn't put grease on the tailshaft yoke splines that come out of the transmission. They are lubricated by/with ATF (at least with the 2WD/A340E). I would assume that the grease would become incorporated with the ATF and cause issues. If you can, just lube the splines with ATF...
