What size tires did you guys run on the 17'' FJ rims (no lift)?

If you park it on concrete and choose not to use jack stands, I would try to find some carpet peices or rubber mats to put under the tires. Concrete can wick the moisture out of your tires and can cause dryrot.

Major trouble? You only talk about a potential issue with the differential (which hasn't even been diagnosed). Beside, even if it is a defective part for some reason you haven't even heard if Toyota will just replace it. Kind of jumping the gun on its quality IMO.
