I swapped out the 3rd cat / Y-pipe with the Magnaflow. Huge benefit. That thing is a worthless design. I can get you the parts as well, maybe some discounts too. For the primary cats, if you don't plan to use the OEM ones, I would get the other Magnaflow and have the exhaust shop weld them...

Its a good idea to replace them all. Keep in mind you may need anti-foulers if you throw any codes though. Ive considered wiring up a piggy back system to control and tune - but wish there were more options available.
