What is the deal with adding mud flaps to a 2013 4runner with running boards? I plan to install Ionic CXV running boards on my newly acquired 4runner. But a lot of the mud flaps websites say they are not compatable with 4runners that have running boards! why? is there a solution?

i am a 4runner newbie. I just bought a 2013 4runner 4wd limited. Theres a square hole on the upper left of the shift console. It looks like a cover is missing,....What is this thing? heres a pic..
