This makes me think that it may not be suspension related - rather maybe the calipers or exhaust. This may explain why it is only certain kinds of bumps rather than all bumps.
Do you know if the mechanics looked outside the suspension for this problem?

I just got my TRDPro a couple weeks ago and noticed that when I go over larger bumps - like a speed bump - there is a bit of a clunk coming from the front of the truck. Totally gone over standard road bumps. I'm not sure...
