I always figured that warranty stuff should be left to the dealer so they are responsible for getting it right. Of course, it helps to have a good working relationship with the service manager of the dealership so you get top-notch service.
By the way, leaving these clips in is apparently pretty common for an American brand of vehicle, but mine was one of the first Toyotas the glass shop had ever seen where they forgot the clip. Just shows that mistakes do happen on occasion.
