My 99 limited code is missing cyl 3. I cannot confirm location of vacuum lines. I did find and replaced a cracked large line at top above air filter. Mine is not ruff running any more at cold start after using High Mileage Techron fuel additive, but still misses at light and some accelerating.
It maybe a fuel injector.

Check the coil boots also swap the #3 coil with any of the other two and see if the misfire jumps. If the plugs, wires, ignition coils are good then replace the injector at 3.
