I have an auto 5VZFE V6 and in the owners manual it says the auto transmission takes 2.0 quarts of fluid but everyone else is using 4-5qts. What's the correct amount.

For a drain and fill it is about 3-4 quarts.
However to me that is about like draining 2 quarts of oil from your engine and putting 2 back in, seems pointless.
I would take it to a T-Tech machine and have them do a full replacement which I think is around 11 Quarts and about 12 Qts if you have a trans cooler but I believe you need at least a Qt extra for the T Tech to make sure you get a full replacement.

Yeah, I did this when I first bought mine. I took it to a shop and had them flush the tranny. After that, with every oil change, I also drain the tranny and usually about 2 quarts comes out. This way I will have some fresh fluids in the tranny.

how much do they charge to do a flush? I'm thinking of doing one in advance of my tranny cooler install, just so I'm as fresh as I can be. I was thinking of drain-and-fill, but I'd rather flush. I can't find service records on my 4R, though it was immaculate when I bought it, not even much rust for a midwest vehicle.

If you are going to do a tranny cooler install, you can do the flush at the same time by yourself. Since you are going to be disconnecting the tranny fluid lines from the radiator, you just disconnect the return line and use it as a 'drain'. Look at this write up here but disregard all the stuff about dropping the pan and focus on steps (#1, 37, 38,39, 40)

I did this by myself last month in about an hour. Just start the truck with the return line in the bucket and fluid will pump out. Wait till about 1 to 2 qts come out, then shut the truck off, add 1 to 2 qts back to tranny and repeat the process until the fluid exiting the line becomes 'clean'. It took me 4 gal of fluid to complete this process entirely.

Can I use this for the flush? Man, didn't think it would take this much or be this expensive...do I really need to run like GALLONS of fluid through?

I would run either of these two myself.
You need about 12-13Qts especially if you have a trans cooler.
The actual "fill" is supposed to be around 10.7Qts but you should have a little extra.
Cost somewhere between $135 to $165

I was hoping to do the flush with something cheap, then when it starts running clean, switch to something better. I want to do this while I'm putting in my cooler, but I can't spend that kind of cheese right now.

Check Wallmart online, I actually found a sale on Valvoline Dex/merc and it was 4 gallons for like $48. It looks like they are out of stock now... probably becuase it was so cheap. You could also check/call your local wallmart too.
I just checked pep-boys online and they have Penzoil DexIII for like $21.99 a gallon.
5 Gallon bucket is overkill, I still have about 1/2 gallon left out of my 4 gal, but remember you are 'flushing' so there is a little room for waste as it flushes.

AutoZone has the 5G of Coastal Dex/Merc for $69, otherwise their gallon jugs are $17ish. How many gallon do you think I'll need to flush? I suppose I could pull the dipstick and see just how dark the current fluid is...

He linked it above. Pretty easy. Pull plug, drain, replace plug, pull sender hose, place in bucket. Add fluid while engine is running, do a qt or two at a time, then shut off...at least a lot of guys do it that way. When the fluid running out of the sender hose is nice and pink/red, you're clean. Reattach hoses and top off fluid, drive around a while, check again to see if you need more.
