RedRunner2002

Before I let my 2002 4Runner sit for two months, it was running great. When I went to turn it on, I discovered the battery died. After charging the battery, I tried turning it on but it wouldn't turn. I got one of the fancy new WIFI OBD sensors and got the codes (P0300, P0301, P0302, P0303, P0171). My dealer mechanic friend said to clean out the mass air flow. After cleaning it, the 4Runner started right up, and runs even stronger than before. Now that I want to sell it, I can't because it won't pass smog because the only thing wrong is the malfunction indicator light is apparently off. The dealer and 2 smog places say there are no codes, just a message that the malfunction indicator light is off. I've tried driving, and 1,000 miles later, same thing. I've tried disconnecting the battery for 15 minutes, flicking the odometer button, and am now at a loss because I cannot find anyone with the same problem. Any help is appreciated.
