Recently stepped into my 4Runner after a heavy rain only to find my headliner full of water! Took it to the dealership for an estimate, assuming that the rubber seal on the sunroof had gone bad. Turns out the seal is bad, but Toyota doesn't sell JUST the seal!! No, you have to buy a whole new piece of glass with the seal already installed on it for over $500, plus labor, bringing the grand total to $750!! I called several parts departments to verify this was true...so far it's checking out. So, while I'm writing a nasty letter to Toyota for being braindead on this one, I'm also asking for any help or tips someone might have. Help!

You could also try a local auto-glass shop.
The moonroof on my '03 leaked the same way yours did. The problem was a warped seal on the moonroof itself but Toyota hasn't resolved the issue. Rather than replace the entire moonroof and risk having the problem again, the dealer called a local auto-glass shop and had them run a bead of glue (the industrial strength stuff that holds your windshield on) around the inside of the seal.
We've had several HUGE thunderstorms in Austin, TX recently, and I haven't seen any water anywhere inside the vehicle.
When Toyota comes out with a permanent fix, I'll have the moonroof replaced, but until then...I'm happy.
BTW...The dealer said they have seen upwards of 50 4th gens with this problem, but no fix yet from Toyota.

We had a BIG rain here last night when the wife left for work she got soaked.....Its at the dealer now....I have read some other post that Toyota knows about this...any updates from other 03 owners that have had this issue.

Spoke to dealer..advised them of the reports of seals bad..he didn't know about it,the only thing he has heard from moonroofs are the rattle which he will fix today ..but they are going to check the drains that run down the pillars for blockage and go from there..will keep posted.

I've heard of the drains getting stopped up; that should be an easy fix. Mine was really interesting because of where it was leaking.
Leave the moonroof closed, but slide back the sun shade completely. Look at the trailing edge (toward the back of the truck) on the moonroof from inside the cab. You'll notice two rather large phillips-head screws (they may just be dust-caps; I haven't paid that much attention). When mine was leaking, the water came in at these screws. It never came around the edge of the seal. The seal itself had warped on the passenger-side, rear corner of the moonroof which is where the water was getting in.

OK..it turns out it was not the moonroof afterall...we had the windshield replaced about a year ago..looks like that is the culprit.Those knuckleheads did a 1/2 ass job..so they will be making it right. My faith in the Yota's is restored.
