Baja Flat Rack Concerns

I installed my rack a few months ago with no issues during installation. Today while at lunch I decided to check how the weather stripping was holding up with the rack on it. What I noticed is that on the driver side the mounts were nearly flush with the pillar while on the passenger side the mounts were nearly resting on the roof of my T4R. To the best of my knowledge I dont recall noticing this during the install. I have yet to have any leaks from the rack and it isnt at all noticeably off center from the front of the vehicle. Should I have any concerns about future leaks or damage to my vehicle?
