If I recall correctly there are three on each side between the tires, one on each side behind the rear tires and I assume one or two up front yeah?

I would take some baseline measurements to confirm if your body is off center on your frame. You could measure the distance between the pinch weld to frame along a few points on both sides. If it is off center, I would remove all the body mount nuts but keep the bolts in place to minimize the risk of any dramatic shifts. You could also just loosen the nuts & keep it secured by a few threads but you would want to make sure you don't cause any binding when you try to unweight the body from the frame. Regarding your rear brake line, it might look over extended because you have your ph unbolted.
