I'm looking to replace my JBL Nav that's in my 04 Limited as well. I think I might go with the ATOTO A6 Pro Android Car Navigation Stereo. It's supposed to be a direct fit into the Toyota double din space with no need for an adapter to fill out the sides. Anyone know what I'll need to make it work with the stock JBL amp?

I purchased my receiver and install kit from Crutchfield. They recommended the Crux CS-TJ20 Wiring Interface that will take care of the JBL amp and steering wheel control. I will lose the ability to fade. I also paid them $25 to prep all the harnesses. Crux CS-TJ20 Wiring Interface Connect a new car stereo and retain the steering wheel audio controls and aux input in 2003-up Toyota-built vehicles at Crutchfield
You can also check out the manufacturers sites for their recommendations.

Has anyone installed this? It states it includes a universal harness for Toyota/Subaru, so does that mean I wouldn't have to purchase the one recommended by Crutchfield?

It's universal if you have the basic stereo. If you have the upgraded stereo with the amp and sub like the 10 speaker nav system I have, you need a harness. I'm pretty sure this one will work with my nav:

Same here. I was between the Sony XAV 1000 and Alpine ILX-W650. I ended up going with the Alpine for the bigger screen, rear usb, and 2 camera inputs. I have the JBL system so I will be using the PAC TATO kit provided by Crutchfield. I also read on Tacoma World that this parking break bypass is needed to access all the settings. Rear usb was a big thing for me because I want it to look clean. I plan to run the USB into the center console and leave my phone in there while using car play.

I just recently added CarPlay to my 4Runner and settled on the Pioneer MVH-1400nex
I went with it over the Alpine you posted because I liked the look of the side buttons (it kinda matches the stock system in my 2018 Civic) and I like the interface of the Pioneer better.
But the big things for me were to have a capacitive touchscreen, and USB in the back for clean install.
I also bought from Crutchfield and got them to do the wiring with the steering wheel controls. My T4R does not have the JBL system so I got the PAC steering adapter. Crutchfield did the wiring well, just note that you may have to program the PAC unit to your liking yourself. It took my father-in-law and I about 15 minutes to figure out how to program it, but we got it done. One thing that sucks is that you need to press a button on the PAC unit to program it, so your headhunt is going to have to come out to reprogram if you want the buttons to do something different.
Since we are going to use mostly Apple Carplay on this thing I programmed the buttons like this: Vol Up, Vol Down as normal, seek buttons for track next, or track last, and mode I made a long press be the voice button so Siri comes up when I hold it down.
Also, Crutchfield does not include parking brake wiring or a bypass so I had to get one of those and wire it in so that all the menus could be accessible.
Here's what it looks like installed:
and I also bought one of these to put a usb port in the console: https://www.amazon.com/gp/product/B0...?ie=UTF8&psc=1
Then I took an Add-a-Circuit and plugged it into the accessory spot on the fuse box to wire up the power only for the other port. Works well for now with CarPlay and power

I ended up installing the ATOTO A6 Pro, came with the Toyota specific harness so plug n play and no adapters needed to fill in the gaps on the side; my question is I have an extra connector left from the main harness, is this supposed to be for the cassette player or something? Also, I wasn't sure what to do with the FM radio jack and there's also another jack that I don't know the function to. The ATOTO harness had a radio jack, but the other end doesn't fit into the OEM harness.

If you do a search on here there is a part number in one or more threads for a GM adapter that will combine the split antenna plugs. Sorry I don’t have it handy at the moment...

Thanks, didn't find that thread, but found the adapter, if it's just for the radio, then I may be fine without it, don't listen to it much.

Edit: I just plugged in the larger one into my media receiver, radio still functions, I did some quick searching and Toyota uses something called a "diversity antenna", hence two, it just switches between the two to get better signal.

Really clean install. Im literally planning on doing the exact same thing as you except my runner has the JBL system so I am going for the iDataLink Maestro. My one question for you is what did you do to bypass the parking brake feature?

I installed the Alpine Alpine ILX-W650 unit in my 04 with JBL and subwoofer mod (Fosgate) and here's my review.
Install: The install was pretty straightforward and took me about 1 1/2 hours to complete. The longest part was getting the Toyota mounting brackets and the Metra Dash kit to lineup just right. I had to grind off some small nipples off the Toyota mount. There's still a tiny gap on Metra dash kit. The Crutchfield ReadyHarness wiring was worth every penny. Especially since I was doing the install during 100 plus degree AZ weather.
The radio: the Alpine unit is pretty basic. You can't change the colors, wallpaper, etc, but the sound quality is good and the Carplay is what I really wanted. Note on the Carplay (not just Alpine, but most all wired systems). Make sure you have a good USB cable or the receiver will not recognize the device. I was pretty upset at first, but I realized I was using my old iPhone 6 cable for my iPhone XR. I grabbed my newer cable and it works fine now. Also, make your cables and phone ports are clean.
Next steps: I plan on doing the following when it cools down a bit. Install a backup camera and rewire the Fosgate amp and Subwoofer directly into the Alpine and bypass the JBL amp. I may also replace the JBL factory amp and speakers.
Crutchfield Purchase:
Alpine Deck -
Crux Wiring Interface (Fade function will be lost) - https://www.crutchfield.com/p_249CST...Interface.html
Metra Dash Kit - Metra 95-8202 Dash Kit Fits select 2000-up Lexus, Scion, and Toyota vehicles — double-DIN radios at Crutchfield

Hi guys, thanks for all the info! I'm looking at the Pioneer MVH-1400 myself. However, one of the biggest things I would use it for is the bluetooth phone calls. How is the call quality on these? I've had bad experiences with earpieces and some older car bluetooth phone accessories.
fyi i've got an iphone 8

My wife can hear me just fine and she would be the first one to complain if the quality was bad.
