Since the 4Runner is comparable weight, larger V6, better brakes (discs on all four wheels), both have 5 speed autos, etc. what makes the Tacoma rating higher - is it rear suspension and transmission cooler??

First, wheelbase has an effect on towing. The Taco has a longer wheelbase and thus is more stable. Less of a tail wagging the dog scenario.
Second, I think the gearing is more aggressive in the tacoma. I know it is in the 6MT, but I'm unsure of the AT.
