USE OE plugs the regular dual ground electrode copper plugs, irridiums & platinums have been know to throw codes regarding a misfire

I'm not positive that is your problem but the irridiums and platinums are not recommended.

This is a common problem I had the same thing, mine was plugs, you have to use OE COPPER plugs with the special ground electrode or it will throw a code

that's funny, trying to compare the pathfinder to a 4runner, 4runner has more cargo space, better offroad capability, and deffinately better reliability, not to mention 10X better looks. But whatever floats your boat. ohh yea I forgot better resale value

Sounds like you are getting a little bit of brake dive & your driveline yoke is sliding in & out of the tranny a little bit causing a dunk sound. At least that is what happened on my runner, I replaced the shocks just recently & it went away all together.

I have had very good results with using a q-tip and electrical contact cleaner my runner threw a maf code about a yr ago I took it out cleaned it & haven't had a problem since.

yes there is a balancing machine that will balance tires while on the vehicle, not too many places have them but they work great! It is the most accurate way to balance but also like 4 times more expensive, I beleive only the dealers spend the money on them.

I don't understand how you would mount a liquid to air intercooler on the 5VZ or 3VZ, If you have a link to a specific setup I would love to see it. Roots style blowers are diffectly bolted to the Cylinder head/intake manifold. To install a water to air intercooler would require alot of hood...
