Does it run good when you hold the peddle to keep it running? It might be because without the maf its running very rich and flooding the engine at idle. I don't think any water wouldve gotten in the gas tank.

Dang, maybe it needs replaced, know any other 4runners you might be able to swap with? I'm not completely sure how bad water is for a maf sensor. I know it is a pretty sensitive wire element.

Makes sense. Maybe the lack of a maf is throwing off the ignition timing? We have coil on plug so that'd be alot of coils to replace.
