Following a suggestion from the internet, I completely removed the rear drive shaft and put the truck in 4wd and went on a test drive. The issue SEEMED to have dissappeared, but I'm not 100% confident yet.
I'm going to give my drive shaft a good inspection now that it's off and see if I can...

So just out of no where, my 4wd 4Runner just started making the weirdest noise.
Here's the lo-down:
It happens during deceleration, intermittently and to varying degrees, between 40mph and 25mph. Never during acceleration and rarely during braking.

Yeah it was full of water due to sinking the truck. I did a full flush and the fluid has been ruby red ever since. When I checked the dip stick the fluid was noticeably low so I added fluid and the CEL stuck around.
Today my ODBII reader came in the mail and I hooked it up. No CEL and no...

I ordered a Bluetooth OBDII reader and got the codes on my CEL. P0753, which is a failing shift solenoid. Not too surprising since they are older than dirt and took a swim in water-infused ATF.
Just ordered a kit that comes with the pan gasket and a filter, so we should be good to...
Can't help you with removal, but I think 4Runners without all the 90s BS they thought looked "good", looks great without. Less is definitely more.

That's gotta be frustrating. I live in Oregon and it's wet here. I wanted leather seats and I saw a set of them in a 4Runner and they were just trashed with mold. Made me sad :(
Well...I ran down to my nearest (and only) auto wrecking yard and reverently walked between the aisles dotted with dead and gone 4Runners that now rest in Valhalla and found another Integration Relay. Popped it in and that fixed it. No more window issues and the passive draw is 15mA, perfect...
