Late reply here, but the rattle is from the lower cup holder section of the door panel. It is plastic welded onto the main panel and rattles with bass. Get some plumbing GOOP and place a bead of it all along where the 2 parts meet. Additionally, if anyone is experiencing a crackling noise...

Roll down your windows and clean the rubber window guides. Then spray some silicone lubricant down the rubber guides and cycle the window up and down. Repeat twice. As a side note, lubricate all weather stripping with the silicone lubricant to stop squeaks and prolong life.
