Sounds like you might have something similar to the problem described in this thread: http://www.toyota-4runner.org/showthread.php?s=&threadid=30155 You might have better luck just taking it the tire shop and having them do the alignment when they put the new tires on.

I'm pretty sure stock gear ratio for most is 4.10, though I've heard somewhere along the line you could get 4.56 from the factory as a special option.

Another option if it's still got stock tires is that the previous owner put higher gears in the rear end.

And if you aren't able to weld on extensions, you can get threaded shifter extensions from 4crawler that will work with the threads on the stock shifters. Edit: Correction, I mis-read, the shifter extensions are for the top of the shifter to make it longer. I don't think it will fix the problem...
