Does anyone have the part number of the nuts inside the roof rack rail? I'm trying to make a low profile mount for my basket and need some more inserts. None of the junkyards near me have any 4runners to salvage from.

You might be able to just disassemble, clean and re-grease the actuator. Mine quit working and I was able to get it working again with just that. If not, then rockauto sells an Aisin actuator, Aisin is the supplier for lots of Toyota parts but I'm not sure if they are for the actuator specifically.

I am planning to do the valve cover gaskets and am not sure whether I need to get new intake plenum gaskets or if I can reuse the old ones?

I over tightened the drain plug and it stripped the plug instead of the pan. So you might only need a new plug.

You could try removing the drain plug and flushing it out the bottom
