Gotta. Smaller set screws or file them down. I think you'll give up some distance if you mount the antenna lower, however it is less likely to get damaged. If your running in valleys and such your range will go down as you lose line of sight to others less close.

It is not unusual for the set screws to go through the paint in an effort to get better metal contact. It is normal. Just put an RTV sealant around it.
