It looks like it's the height of the glass. It doesn't touch at all when parked but on bumpy roads/highways it will rattle against it.

Can't speak on the lighting but I have a 7/8ths rack and have full functionality of my sunroof. When in the "UP" position I have had the sunroof rattle against a crossbar while driving on our terrible interstate. Now I go all the way UP, then back it off a notch to keep that from happening.

Dang that sucks! This is one of the many reasons I got two xl SUV dog crates before I even bought the 4runner. Brought them to the dealership to make sure they would fit side by side. Still room for groceries!

I like the idea of the hitch step, especially the beaver tail ones that might keep people from doing much damage in a rear end collision. If I go the route of the Rola hitch carrier then that means no step back there. I wish there was an alternative option to the Rola but I cannot find anything...

Did you use any silicone/sealer at all? I was reading that you aren't supposed to use too much or it can clog up the actual channel causing water to pool but now I am worried I didn't use enough.

100% agree with you regarding durability. Spun a bearing at 68k miles and the thankfully Subaru picked up 80% of the $15k bill. The 4R will get me more places, more comfortably and with more members of the family. That is the main reason we bought it. Not to mention less frequent oil changes...
