Common things being common with the 4th Gen, it might worth greasing all the zerks on the driveshaft. Sounds suspiciously like driveshaft clunk.

Second vote for head unit with back up camera. Totally worth the 1 day of work. It's one of the few mods that gets used every single time I drive.

I did everything with the plastic overfender attached to the metal fender. The template doesn't really allow you to cut it separately. (Again this is in reference to the Safari snorkel.)

I had that similar thought but the weight of the skid plates will either cancel out that tiny aerodynamic advantage or (more likely) worsen the overall MPG.

4WD V6 here. I went with 5100s (set to 0" lift) + OME 884 and really happy with it. I've had it on for 5 years now and wouldn't change it. For the V8 I'd go to 885 or 886 if you want to maintain a very slight engine-side-down rake. It looks like OME 887 gets you level.

The description sounds very much like an exhaust heat shield issue. A far fetched second idea is possibly a rotted out line slowly leaking causing transmission fluid level issues. But really, I'd bet 99% chance it's a heat shield.
