This has been going on for a year now. My 99 4Runner will randomly have a dead battery, when I go to start it there is a clicking, it sounds like its from the alarm, the alarm light will be flashing really fast and a clicking noise is happening. When you look in the fuse box under the hood the clicking sounded like it was coming from the Head Relay. We would jump the truck and then it wouldn't happen for a while. A couple months ago my husband noticed my head lights were on. The switch inside was turned to the off position. We started the car, the head lights were off, we turned the car off, the head lights would come on. We thought maybe the headlights were coming on and then when the battery was dying it would set off the alarm but since the battery was dead it would just make a clicking noise. My husband replaced the Head Relay and it was good for a while but then it died again. So my husband took the Head Relay out, and left it out. It was good for a while and now its dead again. We've also noticed this only happens when its wet outside. So when it snows (then the snow melts) or rains we know the truck is going to be dead. The head relay is still out but the car is still dying and the clicking still happens. Anyone know what this could be?

The first thing to do is charge the battery fully, and then load test it. At this point, it is probably toast, or close to it, whether or not it is the source of the original problem. You can't troubleshoot this without certainty of a good battery.
Asking for guesses on the internet is unlikely to identify the problem. You need some old-fashioned trouble-shooting. The second step is to verify that you have a voltage of 13.5-14.5 volts at the battery when the engine is running. For that you need a voltmeter.

Ive searched posts on here and I found a lot of posts that the same thing is happening but it seems like it happens once or twice to everyone else and then it never happens again. That's how it was when this first started with mine too but now its all the time, it doesn't help that its spring and its raining a lot more. I was thinking it might be the multifunction switch and its still turning on the lights but its only turning on the parking lights since there is no headlight relay in but the parking lights would still be draining the battery. Its hard to diagnosis because its so random.

check ground to the battery. your neg cable, your terminal, test your batt. under load. go from there.
for cleaning pour as hot as water you can get out of your faucet and or take the terminals off and dunk them in and out of the cup of water multiple times, you may have to dump and get new water a few times. this should help clean the terminals.
