Does anyone have ideas on where/how to discreetly carry a rifle in the T4R? Doesn't seem to be room under the rear seats.

A case in the back? A spot in some storage drawers? If you are looking for quick access I don't think that's going to happen with "hidden" and "rifle". Pistols are a better route for that need.
A) Case in the cargo area or rear foot well (transportation laws may apply)
B) Inside a drawer or compartment built in the rear cargo area
C) Mounted to a ceiling mount in the rear cargo area between the coat hooks - I do not consider this discrete, I see no reason to flash people with an AR or shotgun when loading groceries in the rear.

I'm talking about an AR.
I mounted D-rings behind the coat hangars & ran a nylon daisy chain, secured with carabiners, between the d-rings. I set the rifles at an angle, butt towards hatch, barrel through a loop in the daisy chain. you can alternate loops to keep the rifles separated. This isn't discrete, but you can still use the fwd part of the cargo area for packs, etc, & the rifles are quick access once you open the hatch. cost about $20 total.

Is this just for transport or are you planning for quick access?

primarily for transport. Quick access not necessary but the rifle will stay in the vehicle so security is paramount.
Just curious. If it's for transport, why is it staying in the 4runner? Just put it in a discrete rifle bag or case and leave it in the trunk.

The problem I see with solutions like those in post #3, is that they are semi-visible, and more so with the hatch or window open. This invites a break-in. And even if that mount and gun is secure and they don't get your property, your vehicle would still be damaged.
I'd opt for a flat-ish case, tucked flat behind/up against the lower front seats with the rear seats folded flat.

I've got an AR pistol I leave in the trunk of mine, but its just in a 5.11 padded case, the COVRT line, doesn't look much like a rifle case.
I've used a metal locking toolbox built for an ATV before, that worked very well also. Just takes up more room than I want right now.

Do you have third row seats or rear slider?
1. Third row seats when folded flat provide a cavity beneath them that can be accessed by sliding the second row seats forward. I kept an AR there in my 2011.
2. Rear sliding tray option - you can fit an AR under the second row seat provided you don't have a thick stock or thick optic on it. You may have to close the rear seat down with a little more force than normal to get it to latch.
Those are my spots. I do keep an AR Pistol in there not an M4 length or longer (just for clarity).

When I'm on the road ,I keep my Armalite in 5.11 carry right behind 2nd row with them reclined slightly & with cargo cover sight unseen !

What is the height dimensions on that cargo box? I would love to have one but don't need it too tall? Just deep enough for a gun, ammo, etc...
I keep an AR, uncased, under the rear seat (passenger side). Secure with a cable lock. It causes the seat to sit a little bit higher but you can still use the seat belt without issues. Sure it probably rubs on the rifle but it's a tool. Don't do this with your brand new AR that you don't want scratched. I'll see about some pics.

I had tried this, but at the time my AR pistol had the original brace on it, and was way too fat for the seat. I've got a Blade brace on it now, and its much skinnier, so I may give this another try. Right now I've got a cheap plate carrier and plates under the drivers side rear seat though, so Id have to find another home for that.
I've got to use the drivers side rear seat, because there's going to be a baby seat on the passenger side in another month. Only putting stuff I don't need quick access to under the passenger side, like my CB antenna when not in use and a extra poncho liner blanket.
