Engine swap 99 block into a 2000 and cannot seem to get spark to my coil packs

I could really use some help figuring this out, it has stumped me and 3 of my friends all of which are pretty mechanically inclined. I believe it is a bad ground but I am not certain of which one. Basically I purchased a 1999 motor that came out of a 2wd 4runner and swapped it into my 2000 4runner which is 4wd. The motor has 102k on it. I've got everything back in a put together however I cannot get the truck to fire up, I'm getting fuel but I am not getting spark to the coil packs. I installed a spectre cold air intake and the only code I can pull off is the mass air flow sensor. Also my check engine light stays on as well as my A/T temp light on the dash. I believe it is a bad ground, any ideas or suggestions would be much appreciated. This project is breaking me. Thank you in advance.

We did the water pump and timing belt, replaced coil packs spark plugs wires, new belts, hoses, vacuum lines, both motor and tranny mount. and put a 3 inch lift on the suspension. any suggestions on other repairs or upgrades I should make would also be appreciated
