engine swap questions

Just bought a rolled 98 runner as a doner for my 99., I wanted the interior and tires was going to part out engine and tranny and scrap the body. Turns out the engine runs great and looks brand new. has 200,000 miles. The one in mine has 250,000 and needs valve cover gaskets timing belt ect. It runs but rough (i believe its the injectors, hard to start but runs well once going). So now I am thinking about a swap. So

Am I being crazy taking out a running (though not perfectly) engine?

Are there any differences between the 98 sr5 and 99 limited engine I need to know about?

And yes I have done an engine swap before

Check the valve clearance on the rollover engine replace the valve cover gaskets, cam plugs, and rear main seal and do the swap.

If you are certain that you are having injector issues, I think that a swap might be a lot of trouble for a motor that is only 50k "younger". My thoughts are this...
When swapping for a motor that you do not know the history on, you would be wise to go ahead and do a timing belt/ water pump and valve cover job on the new motor. When you are doing that, it is literally only a matter of another 15 minutes of labor to pull the injectors.
If you are reasonably sure that your current motor has a problem with injectors, and it also needs the TB/WP and valve cover gaskets, you might be better off working with the current motor.

I just replaced my injectors (390,000 miles), ran much better but was still slightly slow to start, turns out that my fuel pump was starting to fail. Runs like a champ now! So make sure to check the pump.

Wow! 390k miles? Original engine/transmission? Are you the original owner? :hatsoff:

All original. My wife was the original owner, I took over in 2008 so she could move up to an Audi Q7. She has now been through 3 other vehicles and the 4Runner just keeps going and going.
 
Swapping a motor that still functions and just needs some work isn't the route I would go. Fix the current motor. Pull the injectors from it and swap in the injectors from the parts motor. Then send the ones pulled to an injector rebuild service.

Your proposing something like this:

"Hey Doc, I sprained my ankle pretty bad. Will you cut off my leg please?"

Agreed, I sent my injectors to Witchhunter and they are great now. Save that newer motor for later use.
 
Thanks for all the input. For now my plan is to strip the parts vehicle completely this weekend. Going to do compression check while I can still turn it over. and set the engine aside.

I will scrap the body. sell the tyranny. and any other parts I can.

When I get to the engine part on existing motor I will pull what I have to to change plugs Wires valve cove gaskets ect. Check valve clearances compression ect. and make a decision at that point.
