new 4runner owner

I have been lurking and reading for about 3 weeks and finally took the plunge and purchased an 07 SR5.
I am very happy with my vehicle and have already planned some upgrades (SCION headunit)

Couple of questions:
the dealer gave me 2 fobs; one original and one replacement. The replacement has the same FCC and ID number as the original minus the rear window roll down option. What am I missing here. I have done a search, but cannot find anything.

I will be ordering the homelink overhead console from Partznet. I have tried removing the existing one to analyze the install (which seems pretty easy) and I feel like I am going to break something....is it usually this difficult? Any tips or tools I can use to remove it. I was going to do my "just yank the sh#t out of it" method but dont want to break something.

I'm sure the second fob works the door locks but it isn't the fob for a 4Runner.

My Highlander fob is just like the 4Runner's minus the rear window button.

I'd take it back and ask for the correct one.
 
I added Homelink a couple of weeks ago. 5 minute job, just pull down on front edge (closest to windshield), It will take some effort but will come down. Plug in unit, push it up into place lining up the clips as you push. Good luck.
 
The rear window button is such an annoying non-feature that i would be happy to have a fob without it. I removed the button from my FOB because several times I went to my car to find the window rolled down. Once, in the pouring rain.
