Post cooler install transmission clicking/slipping

So here recently I drove my 01 4Runner limited up from Texas to Colorado to stay with a friend for the summer. With no issues whatsoever. During his time my 4Runner ran like a champ. Now, since I make this drive quite often I figured what would installing an auxiliary trans cooler hurt? Thinking that this would help I bypassed the original trans cooler and ran it all through the Hayden 679. Here's where the issue started. After finishing the install I noticed that when it all seemed to build pressure and run like it was supposed to I started to get quite a bit mor slippage than usual. AND. A really unusual clicking/knocking sound. Nothing severe. Just a slight click. Sometimes a random single click, or two. And sometimes while throttling up a hill sounds like something of a card in your bikes spokes. Keep in mind I made sure to fill he trans fluid to its adequate level and still having the issue. Since this has happened I decided to run the lines back to how they originally were hoping to resolve the issue however it never went away. Worried because this is my only vehicle and I'm a college student with what you call a "college student budget". So what I was told was supposed to be an easy install turned into what seems like (yet hopefully not) a larger issue than anticipated. And to add I am no master mechanic but I know a thing or two about working on cars. Just want to make sure I'm doing what's right while trying not to break the bank. Or shall I say dads bank at this point. Thanks and sorry for the long post. Just trying to be as detail as possible. :noidea:

And to add. I'm in Leadville. So for anyone close by or if you may know someone who could help. And are familiar with this stuff . If you'd be willing to take a look to better understand the issue/give a hand it would be greatly appreciated and wouldn't go without repayment. Just trying to what it takes to resolve the issue. Because as said before this is my only ride. And My options are running slim. Worse thing the could be said is no right?

This sounds like a classic case of coincidence because the only way the cooler could harm the transmission is if it's blocked and not letting fluid flow through. Otherwise it acts just like the stock cooler. Would be easy enough to verify. Unhook the outlet on the cooler and run the line into a bucket and turn the truck on. If fluid pumps out you are good.
