im looking to remove and replace my 2021 4runner TRD Pro Roof Rack with the standard roof 4runner roof rack with rails. is this a direct fit?

Yes. I did the opposite. I replaced my standard roof rails with the TRD roof rack. They mount to the same holes in the roof.

One word of caution: the standard roof rails are very close to the roof, thus some things you may want to attach to the rails may not fit. For example, my Yakima sky box mounting brackets were so close to the roof that they had a tendency to scratch the roof while installing the sky box.

People sell their stock rack for dirt cheap on Facebook marketplace, etc. I'd look there. I see them for $50 regularly in as new condition. Silver or black.

warning....the Pro racks (at least mine and others i have heard about) bolts are locktite (red). Be sure to go back and forth between the bolts at each mount when loosening. Do not take one out completely before the other is loose...otherwise you can spin the clip that has the nutserts off of its mount, then you have to remove headliner to place back on the tab.

This is 110% true. The standard roof rack is essentially useless since anything you want to mount will contact the roof given the design. So if you are ever planning to put anything up top, I'd check the clearance before making the swap.
