Rough running engine [V-6}

Starting about a week ago the engine ran rough when first started. Now it runs rough even after it is up to operating temp, but only maybe a minute, then runs normal after that. Today the check engine light and VSC Trac & VSC off lights remain on.. Any ideas???

i need help. my 2000 4 cyl 4runner is having issues.
kicked out codes, replaced plugs and coils. kicked codes out a week later, dealer wanted to open engine, went to another mechanic. he did a smoke test said there was a vacuum leak, replaced it, said someone had messed up my computer settings, reset, cleaned out air intake valves. Now runs well except when stopped with foot on gas, idols rough, said maybe it needs fuel injector cleaning, i used sea foam. no difference. another mechanic said maybe bad fuel injector. thoughts?
