Found a few motors on eBay that look to be built from a reputable builder but with no real history in the Toyota communities I'm leery. Any motor builders you fold recommend? Oh and I have a non rebuildable core.

I ended up going through JIS Engine rebuilders out if TX. Very helpful, and polite. I ordered a long block leaving me needing from my engine... vavle covers, oil pan and timing belt cover.
NEW parts installed:
PISTONS, PISTON RINGS,
GASKETS AND SEALS,
OIL PUMP, MAIN and ROD BEARINGS,
TIMING COMPONENT, PISTON RINGS,
THRUST WASHERS (if applied)
FREEZE PLUGS (if applied)
WATER PUMP (if part of timing belt)
and:
Rebuilt cylinder head
Reconditioned crankshaft

I should have seen the thread earlier.
If I were you, I'll buy a used Toyota engine (of course low miles!) over a rebuilt engine. If it is from Japan, I'll buy it right away. If it is domestic, miles + check inside valve cover gives a good idea about the engine
Rebuilt engines will run about 100-150 K miles and will start burning oil after that.

The original figure was $2000 for the log block, $400 core charge, $220 shipping to my particular business address. Ended up being $2400 out the door. I had a few leads on local used motors for $1100 but at 112k and 182k I was hesitant. I priced out reconditioned motors from a variety of other builders Jasper $4200, Napa (Ironclad $4125).The motor I blew was rebuilt by myself and another guy and lasted about 100k. My block is not good as a core as it has a hole in each side (still uncertain as to the cause of this but will investigate further when the motor is pulled).
What I said is not false, but something I learned after dealing with toyota engines from 1990. I have replaced toyota 3L engines directly imported from Japan and engines rebuilt locally with factory parts.
Can you get a 60K mile warranty for the engine from a "professional" engine rebuilder? NO! but you can get it from the toyota.

I will not consider a used engine I cannot visually inspect prior to purchase. I put more faith into a rebuilt motor (call me crazy) than a preowned at this stage in the game. I'm looking for another 5 years of service out of this vehicle so I'll let you know how it turns out. Now onto finding a Supercharger.

What in the world does a 60k warranty have to do with anything? I'm no professional but I know of two of my own rebuilds that have made it past the 200k mark. That happens to be farther than the original factory engine made it. It's two part. A quality rebuild, dealer or pro, and consistent maintenance. If you rag on an engine and neglect it's maintenance, you'll destroy it.
Anyways, XCMountain, I'm sure the long block will be fine and last the life of the truck with you behind the wheel.

I've rebuilt 25+ engines, along with a few race class engines. 1.8l ~ 600+hp Integra

Kredence, I searched high and low to find someone capable of building a more performance oriented 5vzfe but didn't have a great deal of luck. That is a very lovely looking motor you built. I'm sure this will be just fine and allow me to make it to 500,000 miles. I love my 3rd gen.

I wish you luck but I'm not sure it is reasonable to expect more mileage out of a rebuild than stock....
So if your stock engine made it to 150k miles then another 150k out of the rebuild would probably be a good accomplishment.

Check NW team Yota at YotaShop offers Quality Toyota Engines and Parts. I've read that they rebuild their engines with oem parts. There is also a small article/advertisement for them in the latest issue of 4wd Toyota Owner magazine. I'm in the same situation with my 04 tacoma TRD, rebuild or reman.

Thank you, the stock motor was swapped at 225k, a coolant leak that puddles into the valley of the heads was noticed. I already had a rebuilt donor in the works I estimate it lasted about 100k +\-. I don't drive like an ass hat, nor am I hard on my equipment. If it lasts it lasts, either way ill post my experience with JIS along the way so others can use this in making their own decisions along the way.

Checked out the NW Yota site, reasonable price for the motor, though more than I'd consider putting back into this vehicle. If I were locked at a higher replacement cost I'd be more prone to consider a larger displacement motor altogether (4.0, or 4.7).
