I have a 2003 SR5. Im looking to get a rack for it but cant decide what to go with. i want to remove the factory installed rails and set the new rack inplace of that. would like it to be big! basically the entire roof is a rack with a mesh base if its not to expensive. If you guys know of anything great that wont break the bank let me know

"Best" and "for the money" are often mutually exclusive...
One of the better cheap racks is the Rola 59504, you can get an extension for it that makes it pretty much the full length of the roof (search for pics). 4xinnovations.com makes a low profile mount for it that replaces the stock cross rails and drops it right down near the roof, or you can get creative with angle iron and U bolts to fab up your own solution. If you have a sunroof, you won't be able to open it fully with the basket that low though.
Gobi racks make a far superior rack, so does Whitson Metalworks, and I'm sure there's more I'm neglecting to mention but those are in a far different price category.
I have a Rola that I'm planning on lowering, it works great but the paint is fading after a year and it leaks rusty water (I need to repaint and seal it).

Whitson Metalworks is in the middle of those prices at $700 if you're willing to wait for him to start fabbing and shipping again.
$95 more than "right in the middle", but Baja Rack makes a 4th gen 4Runner rack that's pretty decent. Not quite as low profile, but it does have full roof coverage.
I would really like to have one from him its just not knowing how long before i could get it that is holding me back/looking for other options.

Flat, lowest profile rack I've seen out there. Currently has some released for Tacomas, says he's working on the 4th Gen 4Runner. He was supposed to deliver one to Overland Expo in May, but it wasn't ready.
