whistling noise when accelerating

I have a 2005 4RUNNER SPORT EDITION V8 with 8000 miles on it and love it.
But, when accelerating a whistling noise happens to come from the engine compartment, then goes away at steady velocity.
The whistling noise does not happen while revving the engine in neutral and the air conditioner clutch is also ruled out.

Has anybody experienced this ?

You are probably right.
I was using a K & N air filter .
I swaped in the original toyota air filter and the whistling sound has been reduced by quite a bit.

Yep those K&N filters especially the FIPK's really increase the intake volume, but no harm is done. Just don't over oil the filter element.

I had something simular after an airfilter change. Check to make sure your airfilter box is completely sealed. This worked for me.
