OP here. I'm going to see if I can recover the rear hatch wiring from the damaged door (if they still have it in the junk pile) of my 2001 SR5. I'm not sure of the year on the door we installed but I may be able to find out from the body shop buyer, or maybe a S/N or something. All this sounds daunting to sort out!!

The '99-'02 only has the ability to remotely roll the rear window DOWN, not up. To roll it up, you have to use the key in the rear hatch or the dash button.

yeah you're correct about them not being able to roll down remotely, that's what I'm looking to add to my 98, using either another RS3000, RS3200, or something else one way or the other, it's just going to be a lot of wiring that I need to research first

Update: I took the rear door (hatch) apart and confirmed it has the orange box ECU unit and all the wires in the assembly look in great condition. The body shop manager did indeed scrap the old door. However, he says they always pull and replace the electronics and wiring of the original units unless they are too damaged during the incident. The new door from LKQ Parts was a '00 SR5 model he thinks, but is checking. So all the wire harnesses and plugs matched. The wire harness of replacement door at hinge area was cut coming from LKQ, so that sort of confirmed he indeed swapped the wiring. All the wiring including the hinge area was in great condition with black tape mostly intact everywhere. Attached is a photo of the ECU unit and P/N checks out for '01 compatibility. So the question is, like someone asked here, is this unit also the remote receiver for door lock/unlock? Also note, I confirm all functions of door lock/unlock, window up/down with dash switch, window up/down with key, wiper, operate as they should. Just not any remote function. I tried to reprogram myself via youtube instruction, and I hired a keyless remote tech to also try to reprogram. there was never any beep or flash to indicate anything was communicating during the reprogramming. Also, I have the "beeper" in the front passenger fender by the hinge. What's next?

And apparently I need to figure out how to add a photo here

It is WAY more than you think to do it OEM style. Like, buy a '99+ and body swap it complicated. Well, the chassis is (pretty much) the same, but nearly all of the wiring related to the interior of the 4Runner changed between 98 and 99.

An aftermarket alarm with a window rolling module would be a better bet, but still not a slam dunk.

Ive used these guys a couple times, the parts seem good quality (the claim OEM parts) and very reasonably priced, and they have programming instructions on their site. Theres also youtubes describing how to program them. Its pretty simple.
