'01 4runner 2WD engine braking vibration

My '01 with 87K miles has started vibrating while engine braking going downhill with cruise control on. This vibration is felt in my gas pedal and seat and can be heard throughout the cab. The steering wheel, tires, and brakes do not vibrate. It's most noticeable from 60 to 70 mph, and more noticeable with steeper inclines. It does not happen when accelerating or coasting, but only when I decrease the throttle or when cruise is using the engine to slow me down.

Other posts indicated that this might be the u-joints, but I brought it to the dealer and they said that those were fine.

Has anyone else had this exact problem (or one very similar) and solved it?
What should I do next?

my 99r with 143k, has similar vibrations, my problem is that my rear drum brakes are locking up causing my drums to warp, my vibration comes from the rear end and works it way to the front if i get above 65mph
 
When was the last time you had it aligned? I had similar symptoms...only going down hills, but mine happened when I pressed the brake pedal....got an alignment and tires and it cleared it up.

I just got new monroe sensitrac shocks, and an alignment came with their install. The vibration was there before this as well. I've also noticed some hard shifting and a little squeak if I take off quickly. Again, the local yota dealer said they couldn't find any problems with the tranny, drive shaft, u-joints, or rear end. If it is the beginning of transmission problems, it would be better to fix it now that later I think.

All of this is compared to my previous 4runner - a 99 that I just sold with 220k miles on it. I wish that I still had it now. Now I know why someone would get rid of a 2001 with only 87k.
