1987 Auto Tranny Issues

Hey Guys, I'm looking for your input on what could be wrong here.
I have a 87 4x4 4runner, Auto Tranny. I had the transmission replaced about 5 months ago. Just missed the warrnaty period (90 days)
I'm in CA and About a month ago, when the overnight temps outside got a little colder than the normal summer time, my transmission, usually only 1st thing in the morning when I would start driving and my transmission would only allow me to drive in 1st and 2nd gear, and the truck kind of acted like it was in 4 low, with the RPM range, not allowing me to drive the normal speed in 2nd gear. As I drive down my drive way (about a mile to the pavement) just before I get to the paved rd my truck would shift into 3rd and everything would be normal. The RPM range would be normal and shifts were normal.
This generally would not happen once the truck was "warmed up". This has been acting like this for about 2 weeks, only in the morning.
2 days ago, we dropped the pan, changed the filter and replaced the fluid and added a lucas stop slip and lubricant in case it needed extra lube.2 days later, this morning it completely slipped and would not go into gear. I was able to lock the hubs, drop it into 4 low (4high had nothing) and crawled back to the house. When I got to my house, I took it out of 4 low and tried to drive it and it worked just fine? Now I am afraid to drive it and get stuck somewhere. But regardless any ideas on what is happening. I am trying to see if there is anything I can try before pulling it and having a rebuild done? the truck runs pretty good, however I do have a exhaust leak at the collector fromt he manifold (not sure if that would really effect my tranny). Once again, it would only do this 1st thing in the morning, after 5 minutes of driving it will shift normally and not mess up until the next morning. I was driving it approx 70 miles a day. Any info is greatly appreciated.

I had been manually shifting before this whole issue came about. The 1st thing the transmission shop said was to stop the shifting. So, I stopped that.

I test drove my 4runner sunday morning and everything worked fine. I decided to drive it to work Monday (today), and everything worked fine. This is so weird, I am not sure what is going on. I am hoping that something was hanging up in my transfer case, and when I shifted it to 4 low to crawl my home, what ever was hanging up fixed itself. I know that this is not how mechanical things work, but I will keep my fingers crossed and keep you updated.

What would cause an auto Transmission to work normally 90% of the time. Then on occasion it slips gears and has nothing, won't go into any gear. Then I put it in 4 low and it will drive, then I park it, shift if back to standard 2 wheel drive and then it works fine. This is what has happened to me 3 times in the last 2 weeks.
Is there cabels or connections that could of came loose when the transmision was replaced a few months ago? Other than the issue mentioned above the transmission shifts and works fine.
