I want to replace my original Stereo in my 07 T4R with one with bluetooth. When I take off the original stereo, there are 2 antenna connected to the stereo: one normal size an one slightly smaller. All the 3rd party stereo only have 1 antenna input. Is there suppose to be something that combine the 2 antenna from the truck into one?

That's the diversity antenna system on your 4Runner. Most guys (myself included) just plug in the bigger antenna lead and leave the smaller one disconnected.
I do remember reading a post where someone found a 2-into-one type of connector, but I don't think it did anything to improve his reception at all.

Same problem. Just installed Kenwood DNX8120, plugged in the big plug, left the little one free, and have HORRIBLE reception.
Ideas??

The T4R style antenna sometimes requires power. Sometimes after market radio installs don't hookup what is usually a blue wire to power the majic box associated with the antenna.
I don't know this from T4R specific experience but rather I have seen it in 2 diff non-T4R vehicles.

If your aftermarket harness does not have a wire for the power antenna you are going to need to hook up the power antenna wire from your new head unit to the #13 wire shown in the image below. This will give power to the antenna and give you a lot better reception. I just cut the wire right where it connected to the factory harness and attached it to my alpine power antenna wire. Attaching the wire to the new head unit will activate the booster for the in glass antenna. Works perfectly.

Sorry no pictures. It is the all black wire. I just used a disconnect pair so if I had to pull out the head unit I could just disconnect the wire. It should be pretty straight forward. Search the Audio & Electronics forum on here too. It helped me a great deal with my install.
Can anyone explain how to supply power to the diversity on my 06 Runner?
I recently upgraded the head unit and tried the Y-adaptor but doesn't work.
I know my new head unit does not have diversity receiver, so understand why the Y-Adaptor didn't work.
But now I would like to use the larger antenna fitting and add power to its amplified antenna.

I will be upgrading my stereo but not sure with the wiring. I can understand the speaker wires and power/grnd and dimmer wires. But the wiring harness going into my original stereo has a lot more wires. Also, the upgraded stereos have RCA plugs. Are those even used? Anyone have any of these issues? I will be doing the upgrade in the next few weeks so any help is appreciated.

Have you bought the new stereo? If not, Crutchfield will provide free installation and tech support/advice for the life of the unit. They'll even make a custom harness so your new stereo is plug and play for a nominal charge. Also, there's a wire I think is blue that must be connected to get decent radio reception b/c while it's not necessarily obvious from labeling and such, it provides power to the vehicle antenna array.

Depending on your year and model you may have extra cables for things like steering wheel buttons, subwoofer, amp & sat radio. My limited has speakers all over the place. As mentioned, Crutchfield is a great resource and they have good prices too.

You will need a Y and adapter to connect the antennas. This Y on Amazon is an all in one.
