2001 not starting after tune up

And something I'll ALWAYS recommend in the day and age of camera phones; TAKE PICTURES!
Take a million pictures as you're dismantling anything; cars, computers, random electronics, etc.

Helps a ton when reassembling. I don't mind leaving off unnecessary nuts and bolts for small non-moving components, but when I'm working on engines, damn it, I'm making sure they all went back where they came from.

That's the intake boot. The "intake" typically refers to the big aluminum thing with the toyota logo on it, just to the driver's side of the throttle body, even thought technically that's the upper plenum.

The boot most certainly needs to come off, the plenum does not. There is a ground connection bolted towards the front of the drivers side if the plenum that toyota fastens with the wires hanging straight down...I usually loosen this, rotate the terminal 90° and retighten...no strain on the wires and it gets it out of the way so you can pull the front plug wire nicely. I've seen this get left loose a few times, so make sure it's tight and making a good connection.
 
whether or not you believe in the intake silencer mod.....it sure opens up the engine compartment getting rid of those plastic resonator boxes!
 
i've routed the wires a couple times, and it's easy to mix them up, now I either buy OE or the Import Direct wires, they come pre loomed, so no guess work.

Yes. People confuse "intake" with the air cleaner hose and the plenum, which some call the upper intake manifold.

Does the air cleaner hose need to be removed? Yes, for sure. Does the plenum need to be removed? No.

I just add +3 to the cylinder I'm working on and it has never let me astray. Very helpful when you are replacing plug wires and they are not marked and you (I) stupidly removed ALL the old ones at once.
 
Just did my first tune up a few weeks ago. I was worried as the vehicle is new to me, that I would mess something up. Took many photos, and read many helpful writeups on here. Managed to pull it off.
 
3rd Gen 1999 4Runner having a similar issue.

I know it seems like a problem that’s been covered many times in n the forum. My truck was misfiring and running rough with the CEL light blinking so I got the codes ran. The 3 and 6 showed misfires. It made sense because their wired together. I replaced all the spark plugs and wires. Now it won’t fully start. It cranks up and then sputters right out. Any ideas?
 
Make sure all your wire connections are tight and your spark plug routing is correct first. If you do this it should not be any worse than before you took out the old spark plugs. Keep us filled in before you go down the rabbit hole.

Thanks for the reply. So far I can’t get it to start to get another error code. It cranks , but is really struggling to turn over and start. Sprayed some engine start spray to see if it may be a fuel issue, but no luck. I wonder if it could be the camshaft position sensor...
 
I finally got it to start up hitting the gas. It’s still running rough shaking and CEL is blinking. I’m gonna take it to a local shop in the morning. I know it needs a couple gaskets such as the valve cover and intake. Maybe the problem. I’ll update when I find out the results. Thanks for all the replies!

The intake duct has to be removed, the intake plenum (upper intake manifold) does not.
