2002 4Runner won't start (intermitten)

First off this is a great forum. I have checked other posts with this same title and nothing seems to fit what I am going through.

About 6 months ago i tried to start the car and it would not even turn over. However, the alarm went off, lights flashing etc. So I tried to jump the car and nothing happened. Couldn't even get anything to engage. So i determined it was likely the battery since it was 5 years old and sure enough when I had it a bad cell. I replaced the battery and everything was fine until yesterday.

Went to start the 4Runner, turned on the ignition and nothing. Dash indicators all light up, alarm goes off again, head lights flash, etc. Same as last time. so i removed the battery and had it checked. Everything is fine with the battery so I reinstalled the battery and again...turn the ignition switch and dash lights come on, alarm starts going off, and headlights start flashing, but car wont even turn over. It is like the car is totally disabled electrically from starting. Any Ideas ? Could it be the Alarm system not operating properly ?

A real quick way to rule out the battery is to jump start it.
Your battery could have been partially discharged from a cracked door or something, it would still power some electronics but not engage the starter.
IF it jump starts; then you have discharged battery, rotted wires, or bad connections somewhere.
If it doesn't jump start, try to verify the starter is clicking/engaging. if it clicks it's getting power but not enough or grounding out. if it when your key moves from "on" to "start" all electronics momentarily/permanently turn off then you have a short to ground.
If none of that is relevant then you may indeed have an alarm issue.
Is it a factory toyota alarm system?
 
It looks to be factory. It is installed below the steering wheel on the left side of the dash. There is a little red button that flashes when the alarm syste is engaged. It is different than the security system light I have seen on Limited's. Mine is a Sport edition SR5. The first time it happened I could not jump start the vehicle. So the battery had a bad cell. This time i didn't try jump starting the vehicle because I went straight to the battery being the issue because of the same symptoms as last time. I know the battery is fine.

Starter appears fine and spins up fine. I am really leaning toward an alarm or key chip issue ? Any help would be appreciated. Thanks for responding.
