2006 4runner Stock Radio Question

If I have the basic 4 runner cd player and bought the in dash 6-disc changer on ebay, are the connections on the basic radio compatible with the 6-disc head unit. My question is, would it be difficult to install the 6-disc head unit.

From what I understand, non-JBL units are swappable with non-JBL units and vice versa. But don't take that as the gospel!

called the dealer and was told that non-JBL harnesses are different than JBL.

That's correct. The JBL has an external amplifier and the 4Runner's JBL the output signal of the JBL unit to the amplifier is also digital.
