91 3.0 5 speed electrical issues after tailgate replacement

What I have: as the title says, 91 3.0 280k no known blown fuses or relays

What I've done:
1. new stereo head unit, speakers, bass tube
2. Removed ADD, added Warn manual locking hubs
3. Removed tailgate then added tailgate from 95 SR5 that had swing out tire carrier for two reasons A) was having issues rolling down rear window and B) the 95 tailgate had the necessary brackets for rear tire carrier I will be adding soon
4. Several other things suspension related not related to known issues

Issues: 1) 10 wires from the 95 tailgate, 11 wires from the 91 tailgate 2 of which were similar so I wired them together
2) when I turn the truck on it makes a continual clicking noise from the driver side rear end where the electrical connections are for the tailgate (click stops when any window switch pushed or when lights are turned on)
3) rear window went up about 1 inch now does not move

WAY frustrated, what can I chase down to get window to move (new switch installed already)

Simple. Get the wiring diagram of the 91 and the 95 and compare the wire as what they function as. They may be the same colors but they may do something different.
If they are the same then you may have a ground short causing your flasher or other relays to engage or short.

I just looked at my 2nd gen FSM, it doesn't have a section on the tailgate like my earlier FSMs do. Just groups of diagrams by function. :(
 
Thank you for the info so far, the clicking started once i disconnected the tailgate wire harness.
I have been looking for 95 wire diagrams without luck. Please keep suggestions coming

You can always trace the wires to were they go and write your own diagram. Being that your tailgate should just have defrost motor and plate lights it should be easy.
That way you can use your 91 diagram and match the wires to what they do.
I feel like if it wasn't plug and play and you had to do splicing that it's not the same at all.

Ok, traced the wires, all match up, with one exception. The 95 tailgate did not have the license plate wire in the harness like the 91 does, everything else matches up. Signs are now pointing to the power window relay (that is the continual ticking) that has failed
Going to try to source one from bone yard, Rockauto has them for $422

Replaced rear window relay, once I turned ignition on tail gate locked and rear window went up about 80%, now nothing... wont go up, wont go down, ticking has stopped
Please help

Check your fuses. Unplug your relay.
Verify that no wire became a fusible link and melted.
Get a good multimeter. unwire everything.
Get a friend to operate the rear window switch while you see which wire goes hot when the switch is flipped and do the same for other functions.
If nothing happens anywhere when you flip a switch, you toasted something up stream, possibly the switch and you get to chase it down with your multimeter. I'm not familiar with the specific relay in this case but generic relays are pretty cheap and readily available.
