I looked at the link you posted and apparently there are several years that use the same trans but after searching the posts here i am still confused.

You have an A340H. Any other automatic transmission from a truck or 4Runner with the 3.0 V6 will work. You can also find the A340H in 3.4 equipped Tacomas and 4Runners, but you'd have to swap transfer cases at the least, and there maybe a transmission computer involved and harness differences? I'm not smart enough to know, maybe somebody else is.
 
I would like to stay auto because i am in the middle of the sierra mountains and there are not many wreckers around here to choose from and thats what they have also at this point in time i need to go with the most economical way out until i start my new job "money is tight between starting new training and the distance of new work". do you have some suggestions that would fit my situation? i would love to hear anything that could be productive and not cost too much. i plan on building up my 4runner soon after starting new job but have to be frugal for now in anticipation of any hang-ups that may come my way until then. trans shop wants between 2500 and 3000 for rebuild of trans and transfer. WAY to steep at this time.
