Auto to Manual conversion?

If I can get a 6 speed manual transmission out of a V6 2007 Tacoma, would it be possible to do a conversion to a manual trans on a 2004 SR5 V6 4x4?

Why types of challenges would I be facing on both the mechanical and software side with the systems ECU?

Edit:
I don't care if I loose things like traction control or other systems that might have issues translating over during a conversion... my 4Runner is more of a desert off-road toy than a road truck.

I also would be getting thing off the same truck like a rear locking diff, if it came with it from the factory...

One guy did it, I think he said it cost him 9k in fab? Most people say it'd be easier to just swap ECUs completely with an FJ or Taco

Definitely not cheap but not the most complicated thing either... if you do it you'd be the second one!
 
Well, you're interior will look weird because the center console area will have to be redone completely. But for the most part you'd probably be better off just pulling a V6 & Transmission from an FJ and the parts as well to make it work. You might even be able to just take the master cylinder assembly and swap it over also so it doesn't have issues.
