2000 4Runner SR5 4WD, V6, auto trans, 107K miles

Like when leavinga stop light, when I hold the brakes down tight and then release it makes a thump like from mid or rear of vehicle. could be from trans or rear brake area?

sounds like somethin is locking and releasing or when a bad lock up converter is kicking

I think i have only had it in 2WD mode, but then I don't use 4WD on pavement

It's just slight binding in the rear driveshaft slip-joint.

Lube the slip-joint zerk fitting, and the zerks for the double cardan joint, and the rear U-joint while you're at it.

Or have someone knowledgeable do it for you. The dealer should be able to do this for you cheaply.

txs. I am going to call the Toyota dealer and ask them if they did it or not (if they really did it or not!)
I just paid for the major 90K mile (4WD V6) service

So I can use my standard grease gun I use to lube the cars with zerk fittings - and have access to fittings?

Forgive me but I just bought this 4Runner and have not been underneath to study it.
