So I am an ME not an EE - Bare with me yours is also wired different then mine is AND mine is not in-front of me - the truck is not at the house at the moment but everything looks in order. Keep in mind , not sure what size wire that is but a 30amp fuse is a lot and that wire gauge may not support long runs for 30amps so do some digging. Its highly unlikely to be an issue but the last thing anyone wants is a burning 4runner.
*Power and Ground look like they are there in the upper right of your 1st photo - Those would go direct to the battery, you can fuse the 12v(red) wire between the battery and bussman but I don't think i did due to the box having every circuit fused. (can't verify as truck is not at the house) - however mine are lower then 30amp - if the total of those fuses is greater then the rating on the box you should fuse the power going to the box =< the box rating. I want to say it was 80amps
*The pairs of colored wires, one goes to the accessory you are wanting to power with 12v and the other goes to the switch you want to control it with. If you pull the relay off on the underside it should have every terminal labeled and the pair of colored wires should be on 86 and 87. The 86 wire goes to the switch and the 87 wire goes to the accessory, it looks like 86 is your "top" wire in the pair and 87 is the "bottom" wire.
* I am not sure what that flying lead red wire going out to the left is that appears to be coming from the random 15amp fuse - my guess would be a fused 12v power to your switches
*Those red loops are getting the 12v from each of the 30amp fuses and supplying what should be the 30 terminal on the relay
*The black wires are the relay grounds and should be coming from terminal 85
